I load on a Dillon 650 with the Dillon carbide 9mm decap and resize combo die. One of the adjustments I've never played with is this die's height setting (threading it into the head). What are some factors and outcomes for running this die higher vs lower?

The Dillon size/decap die should make light contact with the shellplate, that will size the case as far down as possible. I see no reason to run the Dillon size/decap die any differently.
P.S. You should try to fill each station before locking down any dies to achieve the best alignment.

Thanks. I've known to have a case in a given die before locking it down, but never thought to have all stations full.
The shell plate has to have SOME play so it can rotate. And even that slight play will have the effect noted by 4n2t0. I notice it on my 550 too but it mostly affects the seating and flaring die by just a touch. With less stations to worry about I just adjust on the fly to find tune. But on a 650 with the slightly bigger plate that makes the effect of even the minimal play more noticeable having all stations loaded is a good idea.
FWIW I set the sizing die so it touches then back off 1/8 of a turn so I can't feel any over center camming going on. When the other stations are filled this typically makes the sizing die just barely kiss the shell plate in full progressive use.
