Several times I have had plans to take a gun and have it rebuilt into something different, something better suited for a specific purpose. I did it only once...on all other occasions it was way cheaper, and way faster, to just get a new gun. The one time I did it resulted in a gun that didn't quite suit me as well as I had hoped...and then I lost a bundle on resale. You will never recoup the dollars spent on custom gunsmithing by selling the gun.

You will, however, have a distinctive, perhaps even unique, rifle. How important that is to you is something only you can decide.

If your '06 is shot out, and all you intend to do is rebarrel, then go ahead...the gun is useless without spending some money on it anyway. But if you have a perfectly good rifle now, sell it and buy another perfectly good rifle that suits you better. My two cents.
 
I have a 700 adl in 06. What makes more sense (long run). Use action to build a new coyote gun, or sell it & pick up a varmint rifle. Probably a 243.

It depends what you are looking for I guess, if you don't mind paying for a new barrel and install I guess you could build on what you have 6mm-06 ,25-06 or maybe a 6.5x55 would make a great coyote rig imo.
This way you have a good shooting rifle with a good custom barrel and you can also get the action trued up at the same time.
Upgrade on stock and glass if you decide as time goes on and you have a rifle worth a few bucks more .

You could also sell your gun and get a gun of your choice.
Personaly I like wildcating so I would play with what I had and build something different ,mainly cause I do my own work I guess.
