Is it a good idea, say for storage, or does it throw off your sighting alignment?

I store most of my rifles in cases, so I think the scope's safest on the gun. I'd have tough time trusting that it returned to zero after removing and reinstalling.

With high quality quick detatachable systems you should be OK. I have just set up two rifles with luepold QRW rings and may experiment wit them. One is my benneli r1, it comes in a shot gun style hard case all dissasembled and there is a compartment where I can put my scope when it's all apart.

I take my scope off my LTR every time I put the gun away. With Leupold rings and QD mounts it has never lost its zero. I must have done this a hundred times by now.

On my Mauser though, its a different story. It took forever to get it right because the mounting holes weren't drilled just perfect. Now that the scope works I'm never touching it again.
