I was sorting my brass and noticed that Federal 45acp brass has larger flash holes than Remington and Win. Why? What differences does this cause?Should I avoid mixing them together with the same loads?

You should always sort them, at least by brand and some people sort further, by weight. There are factory specs for flash hole sizes, and if nothing else if you use new brass get yourself a flash-hole trimmer - it gets rid of the crap on the inside that's sometimes left from the flash-hole being punched. With Lapua or Norma brass, you don't need to do it it. Norma's already done and Lapua is drilled, not punched out.

There you go...
I didn't know that Lapua even made .45ACP.

I think that you'll find the larger flash holes are from non-toxic priming-compound loadings. (These primers apparently require larger flash holes.) They are reloadable. You can mix them. They can be reloaded with (toxic) conventional primers. I would. Or not - it's up to you. (Maybe accuracy is everything to you.) You can also sort your headstamps, weigh your brass, uniform your primer pockets, individually weigh your charge....
