I've been running a cheap old-fashioned collapsible AR stock on my MDT chassis, but with my shoulder turning from purple to green after 100+ round shooting sessions, I've decided I need a better stock configuration. I don't want to spent hundreds of dollars for something as simple as a buttstock so I'm thinking of making my own and am not concerned about looks, or conforming to conventional styles.
What is the ideal shape of buttplate and/or recoil pad configuration for prone shooting that can also be used in other firing positions?

There is no catch-all shape that works for everyone. You need a good fully-adjustable stock and to play with it, tweak it until it fits your ergonomics.
If you are getting really beat up, try looking at increasing your rifle's weight or getting a muzzle brake.
