Hello everyone, just finished cleaning my new pistol and noticed that the pin to secure/pivot the extractor, seems to be sitting high. Is this normal looking for these pistols or should I punch it down a bit?

Every one I've seen is like that. Some kinda quirk, I guess.

As part of "Operation Polish-A-Turd" (the general cosmetic beautification of my $99.00 Chinese handgun) I have been considering grinding that pin flush with the slide. Should I not do that?

The pins seem to sit a bit high, and there have been a couple of mentions on threads here of extractors flying off if the pin works loose and rises in use.
If you flip the dismounted slide over, you can see where the pin hole comes through. If you punch it down some, just make sure it doesn't protrude too far below the bottom of the slide, and keep an eye on it in use.

Since there's a hole underneath I'd have no qualms about cutting it down a bit so it sits flush on the top and a hair shy on the lower side. If it trys to walk itself out then "bruise" it with a punch where it fits the body so it's less likely to walk in the hole.
 
The pin on my first pistol is flush, but on the second on I received, it sticks out like yours. I guess I'll try to punch it in unless some would advise against this.
