PPQ Navy M1 or Navy M2 ?

If you want a 4 inch Walter you will need to look at the P99. I have one and love it. It has a da/sa type trigger and decocker instead of the constant trigger of the PPQ but the SA trigger on the P99 is just as nice as the PPQ IMO. If you want the simpler and constant trigger of the PPQ, as many do, (and if you don't mind the threaded Pinocchio or a 5") the main diff is that the M1 has a paddle mag release on each side of the trigger guard and the M2 has the standard button release. Basically boils down to personal preference (I prefer the paddles).

IS the P99 comes with 4" barrel ? Which is also prohibited.

I think M1 is better like you said for the paddle instead of the button mag release.
 
Only real difference in the models is the mag release (button vs, paddle). Just pick which one you like the best. There is no right answer.

Just remember that the mags for the M1 can't be used in the M2 and vice versa.
 
I have run the M1 at a few comps. The paddle mag release is really handy for stumpy fingered shooters like myself. My chubby sausages were easily able to manipulate the mag release using my middle finger on my shooting hand. This removed the need to break the shooting grip when doing a reload. Something to consider.

4 and change. Long enough to make it restricted. You should considered it. It has nice proportions and the paddles too.

P99's come with 106mm barrels in Canada. So did HK P2000's and other guns in the past. Now it seems they don't bother with Canada and just stick in a threaded barrel.
If you don't like the long barrel or long slide, order a 106mm barrel from Jarvis in US and have it imported to Canada through Prophet River or IRUNGUNS.
