I recently bought a my first AR (a Bushmaster flat top carbine). Please forgive the naivity of my question but I am really, really green when it comes to rifles in general. I'm trying to sight the carry handle iron sights on this puppy in. I'm following the instructions in the manual which recommends a 25metre sight in but says that 25 yards is okay but it should hit about 3/8" low. Okay....I'm 'there' at 25 yards but when I shoot 50 yards I'm about 4" high and at 100 yards I'm not even hitting paper so I'm assuming that it's going over the target. What am I missing here?

Your rear sight should be set that you have about 2 clicks down. Set it at the 300m setting and you will see a small hole, looking from the top. That leads to a small allen screw that you must remove to set your rear sight. Remove it and turn the bottom nurled nut on the sight 2 clicks down. Make sure the 300m indicator is in the right place then replace the screw. To zero from this point use your front sight. If you need to shoot lower then adjust the front sight so it sticks out more from the front sight housing. Each detent on the front sight is about 1" at 100m so it will be 1/4" at 25m. If you are shooting 4" high at 25m you will need to turn the front sight 4 complete turns out to adjust it properly.
