The flashing red light before it takes a pic, will it function with it covered over?

Not to worry, deer are color blind, or so the claim.

All I know is many of the pics, be it coyote or deer (what I usually see on my cams) the critter is looking directly at the camera

could be the ir filter moving, this will make a little tick noise. at night the ir filter will move off the camera lens when taking a photo. some cameras will move the filter off for the whole night and put it back on when it switches to color, but most move it for the shot.
