I know when you buy a NR firearm they copy down your license info, but is that purchase reported to the government?
There is no law that says they must record your PAL info. They only do it because you don't question it. Most provinces have legislation in which a retailer cannot refuse a sale if you refuse to provide private information.
Show your PAL. They see it. The legal aspect is satisfied. Anything beyond that is your choice.

How do they know who owns reclassified rifles? And where to go get them?
Before (and after) the LGR stores would (do) record info for their own records and warranty/tax purposes.
Police would check import and distributor records to see what stores they were sent to, then go to the stores to check sales records.
