Yes, I've punched the bottom of a sight as well but I find a beer shim or two pretty easy....
Maybe even easier then filing the bottom of the sight.....
I may have had a tight over lapping sight situation(ranch hand?) as you describe but I just filled it a bit as well.....I've only done a few and could easily imagine that some situations would require a bit more thought and perhaps a bit more creative filing. I did finally buy a dovetail file as well to open up a dovetail that was no where near the size I needed.Hopefully the OP will fill us in with a picture or three....
