Sounds to me like you want your not an AR15 to still be an AR15.
Here, we'll just disagree. Let's not kid ourselves. EVERYONE who buys this MS receiver set (and the Maccabee SLR), are doing so because the want the feel, function, modularity etc. that the AR15 offers, in Non-Res form. To say otherwise is just silly... If the AR15 were non-res, this product would NOT exist...
Actually I don't disagree with you on this. Everyone is wanting something that's as close as possible to what we can't have in NR form. Agreed, that is the only reason we have this product and the only reason people are buying it.
The only difference in our opinions is that you seemingly want every aspect of it to be within 99.999% of what it's replacing. I on the other hand have no issue accepting and adapting to trivial differences.
What may be a big difference to one person may not be to another. Nobody's right or wrong.
There is really no reason why ANY hand guard, grip, stock, bolt, barrel etc. shouldn't work perfectly.
Even with " milspec " AR parts, #### doesn't always fit ! Especially on AR15 billet receivers. Ive been building ARs for 20+ years now and Ive ran into parts compatibility issues between different brands. Its nothing new but at least ATRS has all the info available on what parts to use and any issues have been rectified quickly.
You might have been better off with the MRA pencil barrel if yours is too front heavy. I went with that one on my Modern Sporter, and it is really well balanced - around the front take-down pin area.
I had some fitment issues in putting mine together as well --TT adjustable trigger had to be filed down in an area, and also had to file down the anti-rotate tabs on my hand-guard, however overall I'm super impressed with end result. This is now my favorite firearm.

The issue with some receiver extensions not capturing the buffer retainer pin is a legitimate issue with the first batch of lowers. However ATRS immediately pulled on their big boy pants and offered a reasonable working solution for those effected. Further to that they rectified the issue by shortening the rear of the receiver on all newer production lowers.
If the takedown pin not protruding out the side of the receiver bothers you it can be easily remedied with something like this:

The rest of what you perceive as being issues (sharp corners, machining profile around mag release, charging handle cut out location, handguard anti rotation tabs etc...) are not a problem with the product and/or a design deficiency but are merely you nitpicking based on your familiarity with function/feel of the AR15.
You can't expect to buy a totally different product and still expect it to be/feel exactly the same as the one you're used to.

I installed my MRA spiral fluted 223 barrel in my MS yesterday. I've only tried it with American Eagle 55gr black box and it was about 4moa. I'll try some different ammo next time I play with it as well as start load development when I have time (Shutdown at work till June).

Is this based on a 5rnd group at 100? Shooting supported? If so, that is a little big.

Yes, and not much different than any of my other NR 223's. I report real group averages not the best fluke group of the day with a discounted flyer then claim that's what the rifle shoots.
I also can't shoot my stock Norinco M305 1 moa with copper wash surplus. When I read those stories I laugh and stop reading range reports from those guys.
More than accurate enough for anything I would ever use 55gr FMJ for.
The good results hopefully come when I try some handloads and find out what the barrel likes. I'm expecting to see 0.75-1 moa consistently once I find a load for it.
I've also got an Odin 6.5G barrel for it that will be going back in once my reloading dies show up so I'm hoping to find another upper for it soon.
