So, here's my schpiel;
I have a STI Trojan in .45, a nice little gun that I've put a fair number of parts into. Now, I've tried the STI, Nighthawk, and Wilson 47D magazines and they all work well (though any new ones will probably be Wilsons), however the magwell I am running is a little large (a Techwell), and the factory base pads are a little short, even being longer than standard. Does anyone here have a preferred brand? I'd prefer aluminum as I will be dropping them on stuff during training/when I can afford to go to IPSC/IDPA/3 gun.

Check out the Tripp Reseaech Cobra mags. If you order direct you can get either polymer or aluminum base plates; and they are definitely bigger/longer than most and made to work well with magwells.

Unfortunately, I had the chance to run some Tripps, they were nice but my gun didn't like them as much for whatever reason. I'm pretty set on the magazines, i'm more just looking for really long single stack baseplates.
 
Be careful with the size of the base pads. You mentioned IPSC and there is a requirement for the gun, with mag seated to fit in the standard/classic box.
 
Experience has taught me, that when using Tripp mags, you MUST swap out your magazine catch to an EGW Hi-Rise mag catch. This will allow the Tripp mag to seat slightly higher, and function flawlessly. Also check your feed ramp for a hump. I've gone 3 for 3 on STI products (Edge, Sentry, Trojan) all have had a hump on the feed ramp which caused feed issues.
 
Out of the 900 odd rounds Ive put through it, hollows or PD loads or just FMJs, it has been flawless!
The Magtech is a big magwell but it fits in thr box, so if the base goes flush, or even a bit out, it should be good.

I agree with this if it's in 9mm but have never had an issue with .45.
