Now keep in mind this was my first time firing the CQ311, the first time I have ever shot at 100 yards so it probably just lack of experience.

I was zeroing the rifle in at 25 yards like I read on the interweb. With the front post adjust all the way down I was shooting 2 inches below where I was aiming with an under 1 inch group of 5. At 50 yards I was shooting an inch or so lower with an under 2 inch group. At 100 yards it looks like my 6 inch group was all around the center of the target.

I have read online that some people have filed down the front sight for more adjustment, do I need to do this or am I aiming incorrectly. I am finding the target through the rear peep and aligning the very top of the front sight on the target center.

The other thing I was thinking is maybe this is set up fine because I can get it on the paper at 100 yards where I figured it would be and I could just aim a little bit higher to be where i want to be at 50 and 25 yards.

Sounds like everything is working normally.

Low at 25m because the barrel is about 1.5" under the front sight. If you were on point of aim at 25m you would be shooting significantly high at 100m.

The 6" grouping, keep practicing, points of marksmanship, breathing, trigger control, etc, you should be able to shrink that by half with time, maybe better.
