Inconsistencies in cartridge OAL

I'm having an issue with inconsistencies in OAL of cartridges on my Dillon Xl 650. Trying to load Winchester 9mm JHP bullets into Winchester 1x fired brass. Do minor inconsistencies matter that much, say, seated up to 0.003" in to far?

It shouldn't matter at all, unless your shooting benchrest with that 9mm. Nature of the beast in the dillon, which are GREAT machines. Note the verical play in your shellholder and you will see what I am saying.
