The rifle does not ship, AFAIK, with a brush that will go down the length of the bore. You can use the threaded rods to run a swab down the bore. There should be a brush (which has holes on the sides of the plastic cylindrical base to allow one of the threaded rods to be screwed into it) which you can use to clean the chamber. This is convered in the manual that should have been shipped along with the rifle, in the Cleaning the Chamber section.

The hexagonal shaped hole at the end of the multi-tool is meant to fit on the end of the gas cylinder plug, to allow you to unscrew it and clean out any carbon deposits on the gas piston or in the gas cylinder. I'm not entirely sure what the other holes on the metal multi-tool are for.
Yup, saw all the other stuff....just found it curious that there was no bore brush. The wrench and screwdriver on the handle came in some handy when it came to getting all the oil off of (and out of) the rifle.
