A nice rifle was stored improperly and now has substantial rust in the bore. We have put Wurth Rost Off through a few times on patches. Is there another product which would be superior and what more should we be doing?

Unfortunately the pits remain. Scrubbing with Hoppes #9, letting it soak and scrubbing again, and again... will be as good as it gets in my experience. Accuracy is what you should be concerned with, not looks... I am sure there are products that you could polish the bore bright again but the rifling and accuracy would be diminished. Fortunately pitted bores often shoot quite well in a hunting rifle if you have a fresh crown.

A rusty rifle in Nova Scotia? Unpossible!
If you can find some "Motty's Bore Paste" get some. I know it's still available in the UK but haven't seen any here for a few years. It's a soft abrasive paste that was used expressly for cleaning up bores that were rusty. It's a bit more aggressive than JB's but not enough to do any damage to the steel. It was also used to get out cupro-nickel jacket fouling which can be very difficult for products like Sweets 7.62 and Wipe Out to remove.
I use my last jar of it sparingly and mix it 50/50 with JB's
Wipe Out is one of the best rust erosion compounds I have ever used. When applied and left to do its work then worked around with a brush it cleans out the rust to the bottom of the pits.
