Do you guys change the distance you sight in with when using a peep to reflect the realistic distance you can shoot accurately? I am thinking I will sight in with it at 100 but would be interested what you all do.

I start at 25 and fine tune at 100.

I sight in at 100 m., and it works well for me.

Keep practicing, and you'll find how much fun (and how very accurate) aperture sights can be. I've come to prefer them, and find that I can shoot a MOA group as readily with aperture sights as I can with a 4x scope.

It would depend on what caliber we are talking about. A .45-70 would work with the 100 yard sight in, and close range targets wont give you any trouble If the rifle is a flat shooter why not sight in for 200, at closer targets you still wont be more than 2" high, and 200 is still doable with a peep or ghost ring.

All my aperture-sighted rifles get zeroed at 200 meters. That is the distance to the pig rail and about the distance I can still keep them on a paper plate. :D

Mid-range trajectory is not an issue, even with cast 400 gr bullets in my 45-70 and I just go hunting.

Sight it in at the longest distance you can keep a reasonable group - otherwise the spread may affect things. For me, I sight in two inches high at 100 y, using cals like 303,308, 6.5X55. I'm good to go out to 200 y without compensating.
