In order to reach the choke opening the projectile must travel through the barrel which is narrower. Shouldn't the smallest diameter count as the bore diameter?

Shotguns have been prohibited because they have a bore in excess of 20mm at it's widest point. The widest point is the basis for bore diameter. Squeezebore guns are measured at their widest portion of the bore.

The choke does not make it smaller than 20mm. Your 12-gauge is now prohibited. Deal with it.

the problem comes from the fact that you can't get a confirm and deny from anyone that knows 100%. And unless you're an expert in firearms law, or one of the authors of the oic then truth is you have no idea.
And when the risk is a prohibited weapons charge it means knowing is 100% of the battle.

I wonder where he came up with this information regarding how the bore will be measured? Typically when you order shotgun barrels, you specify this diameter for the barrel (the bore). Chokes are then added to restrict this diameter. Thus they become a restriction of the bore.

Can anyone provide a source for how the RCMP measures bore?

I'll take his word over yours because, as far as we know, he's been a firearms lawyer for a while and knows more about this than all of us combined.
